Bruce is also deeply paranoid, working alongside literal gods and beings who can move the planets, which has always been difficult for him. If the Justice League ever burned Batman, he would be in real danger. That's why Batman has contingency plans, and it's not unreasonable for him to do so. Some writers and readers have a negative view of Batman's training, but stories like The Adventures of Superman No. 642 justify him.
In the issue, the only reason Batman survived Superman's attack was because of Wonder Woman's arrival. Not only was Batman surprised, he was completely unable to fight Superman. None of this mattered, despite the Watchtower's defenses being activated. Wonder Woman's timely arrival was the only reason Superman didn't kill his best friend. Points like these make it important for Batman to be able to destroy his allies if necessary. Wonder Woman has a history of being possessed, Hal Jordan was also possessed by Parallax. As with Superman, their power levels are compromised, making them huge threats.
The Justice League are some of the most powerful entities on the planet… If for any reason any of them turn evil – even in the past – Batman must have ways to protect himself and others.

Batman plotting against his friends is not an indication of his distrust of people or his paranoia; rather, it is a sign of his intelligence. The Justice League are some of the most powerful beings on the planet, and none of them are immune to mind control. If any of them do wrong for any reason – which they have in the past – Batman must have ways to protect himself and others. For example, if Bruce has a protocol that instantly teleports the Watchtower to the red sun, or if the Watchtower is equipped with Kryptonite drones, Batman was almost killed by Superman.
